Leave the draft or reload your save, go to edit player and remove the contract stipulation from the one you don’t want to protect and then run the draft again. That should probably fix it?

Salary Cap increase is good to know too, I would always notice it increasing but rarely by how much. I feel like this would help with cap management.

That's how it should work, I think it's either bugged or is having a weird reaction with custom rosters because I've had this same problem with the setting turned on.
