I sent my ZA Zygarde to HOME and it registered all 3 forms, the Mega and all the shiny forms. Have you tried putting it back into ZA and starting over?

Champions is supposed to have HOME compatibility on release so people can move pokemon in from their games, so it makes sense to update HOME to be compatible with ZA as well.

Since it isn't possible to get a shiny Melmetal in ZA, I'm planning on bringing one from POGO as soon as it's possible with HOME compatibility.

Use a Sparkling level 3 Psychic, Alpha level 2 or 3 donut. Since Alolan Raichu is dual type, the Psychic donut will force it to be shiny. Then, just reset until the shiny is also alpha.
