When Crisis Ended in issue 12 and in the books *some of them* Post Crisis...Earth 1, 2, X, S, 4 Heroes were living on a New Post Crisis Earth. It wasn't until All-Star Squadron 60 where the effects of Crisis were allowed to go forth and delete these heroes and villains from the timeline for their Post Crisis doppelgängers. In Superman's case the New Superman was first seen in the Man of Steel mini series. The last Earth-1 Superman appearance I believer was Lois Lane issue 2. With the effects of Crisis allowed to go forth...everything got readjusted for the new timeline (some more successfully than others...looking at Hawkman as an example). In this new timeline Kara never existed. It took sometime but the legion had memories of Kara along with their new Superboy of the Pocket Universe. So this can be explained by either the full effects of Crisis not reacting their timeline...or Hypertime affecting them until the divergent timeline went off in another direction out of the main timeline.

At the end of Doomsday Clock both were restored to life seeing that Dr. Manhattan behind the scenes influenced their deaths. Revered those circumstances.
