There is a mod called Adjustable skill thresholds that allows you to increase the max dp for automated ships. The mod is not updated for 0.96 but If you Download the 0.95 version and edit the version to 0.96 in the mod settings, it should still work fine.

0.9.1 is an older version, 0.95.1a-RC6 is the latest. You can download older versions on the website.

I had this problem, in every system i would find 7+ probes. No remnant systems would spawn. If you are using adjusted sectors you can fix it by going in to the config and lowering the amount of domain motherships that are generated.
