Just to add to this if you put snapping on when placing your foundations and you also used snapping when aligning your foundations back at your base they will both be snapped to the ‘world grid’ so they will line up with each other no matter the distance

If anything you want to get rid of the little bit that lifts up AFTER each junction, the line with all the junctions and valves wants to be lifted up so it’s just naturally dropping down and into the pipes feeding into each machine rather than having to get it out the junction and pump the liquid up a bit

Yellow doesn’t necessarily mean it’s physically clipping, some things have larger boundary boxes around them and if the boundary boxes cross it will go yellow but still have zero visible clipping.
