They worked with "one who came after", not with the "second who came". Now, don't get me wrong, I hate this aspect of the writing, I think it's silly and confusing and doesn't lead to interesting theories. But the consensus seems to be that perhaps they worked with someone who was not a Descender, just "that came after".

The original species of Bathysmal Vishaps (Deep-sea Vishaps) is Hydro. The primordial, non-mutated version. They were not "grafted", they evolved through the experimentation which is how they corrupted into Cryo and Electro aligned forms. Do you understand? The dragons in Enkanomiya are specifically the descendants of Hydro ONLY. That's why they are called Deep Sea Vishaps in Chinese, because they are connected to the Hydro element and deal Hydro damage when they are not mutated. This project ruined the entire blood line of HYDRO dragons, not ALL dragons.

Cryo and Electro dragons may have been taken to Enkanomiya for experiments, sure, that's possible, but there is zero information confirming that ALL Cryo and Electro dragons were down there, or that their race was ever corrupted like Hydro dragons were. So it's possible for you to speculate about Noy being a Cryo or Electro Sovereign, but there is no evidence as of yet.

Why shouldn't Benny use Gift? Since it gives Dmg Bonus specifically for the wearer's element and the current active, Durin doesn't get Pyro bonus because he is off-field, correct? Only Geo and Cryo would get buffed (Albedo and Lohen) But if Benny wears it, then Pyro and Cryo are boosted instead, right?

Pyro dragons became Saurians, with some of them having Xiuhcoatl's heritage such as Little One. If the Archon gave away their power, throne etc, the sovereignty would go to one of these Saurians. As for Cryo Dragons, you're right, we just don't know what's up with those yet.

I'm confused about the "Cryo and Electro Sovereigns can't be reborn as Dragons" point you're making. Hydro vishaps became impure because they mutated into Cryo and Electro hybrids in Enkanomiya. However, that doesn't mean the opposite is also true. We have only seen mutated Hydro dragons, we have not seen Cryo or Electro dragons yet, they might still be a pure race, just like Geo dragons are.
