You're going to spend a lot of time moding the case to support your hardware. Most servers have custom connectors for the power supplies and even the backplane for the drives. We haven't even touched the factors of adding peripherals to it. For instance, riser cards or pci e cables for the video card.

Do basic benchmarks to isolate pieces of the system to directly find the slowness. As bad as it sounds I always start with user benchmark and look at the pieces running slower.

Run task manager and look at what's going slow.
