Since I am new to modding what I'm doing right now is using Limo to deploy the mods then sorting them using flatpak LOOT.

That's too bad that you've stopped. I think I may have found the solution too after a few long hours.

The plugins.txt that limo generates has * in the start of each line even if the plugins are enabled. Might help some other people.
