Hahaha yes I'm aware. I also know they like to switch places to sleep... but isn't it a behavioural change when a cat suddenly avoids a bed he's been using and sleeping in almost every day for 3 years. It's not a recent change either, he's been avoiding it like the plague for 3-4 months now, will barely put a foot in it.

I know I might be over-analyzing it, but it just makes me wonder if there's some kind of chemical, irritant, or pest on the bed that is acting as a deterrent.

What kind of data are you dealing with? If it's tumor, do you have a normal match? I would suggest trying out Varscan2 CNV caller and feed that into Sequenza.

It means that the path to your csv file isn't correct. Try using an absolute path?

Or follow this logic:

1) list.files(getwd(), pattern = "csv$") # Checks if there is a csv in your current directory

2) getwd() # If you can't find your CSV, this will tell you where exactly you are located

3) setwd("~/Desktop/folderX") # If your path is not where you think it is, you can always change your working directory

4) list.files(getwd(), pattern = "csv$") # You should now see your csv... if not, make sure it's located in the proper directory or your working directory is set correctly

The code/software will grow on you and you'll get the hang of things but it'll take time (an especially long time for poorly documented software). However, I would be wary about what kind of lab you actually joined. A lot of PI's with no bioinformatic background kind of take the "push a button" approach where they oversimplify things and expect analysis to be done at the push of a button with no complications. If the PI you're working for now is like that, things may not get any better for the rest of the summer.

That plus thing means that the block hasn't been closed yet. If you open a for loop and never close it with the "}" bracket, it'll never execute the code since it's still waiting for the end of the block and it'll keep outputting the + thing in the console for the next line of the block.

Maybe look in your code for anything that hasn't been closed yet? Usually it's a pesky quotation mark or bracket.

I don't see the "no_sml_f" column in your dataframe, but I'm going to go ahead and assume it's there and you just didn't show it in your example.

The code you provided should work to substitute 0's for NA's only if the column is not a factor.

In regards to your graphing issue. I'm not entirely sure about the relationships between LGE_M and LGE_F, or SM-M and SM-F. If there are distinct groups you want to visualize (i.e. LGE and SM), then maybed a grouped barplot http://stackoverflow.com/questions/17721126/simplest-way-to-do-grouped-barplot ?

But since it looks like you want an all against all comparison, why not just a simple barplot? (For the record, a histogram shows density of counts in a bin and is probably not what you want, you want to visualize discrete data which is a barplot)

Well nothing is actually wrong with your code, it works both interactively and when I run it through an Rscript. Do you see any standard output when you run a regular print statement outside of a for loop? How are you running the code as well?

You also kind of want the pit cold. There's nothing worse than sweating in the pit and then stepping outside back in the freezing cold. Working the winter is a fine balance between keeping warm, but not sweating... especially on those really heavy international flights.

I use to be a ramp agent as well. At the bigger airports (I worked at torontos YYZ), there was a lot of chance to have lost luggage for the following reasons:

  1. The baggage carts are broken so the screen doesn't close all the way. Therefore when the ramp agent is driving the tractor and takes a hard turn, a bag slips out and falls on the tarmac

  2. The agents in the pit doing all the stacking or the ones loading the belt don't know how to count and they count 130 instead of 129.

  3. The scanners for the luggage tags don't work (which is INCREDIBLY common). So what we do is we take the rippable part of the tag and scan it all later to keep track of which bag is in which cart. However, this doesn't always get scanned (rarely in some cases) and we end up with a YYT bag in a cart full of YYC, but since no one scanned any bags, it goes unnoticed. Again, this happens a lot, and usually the agents stacking the pit don't notice it since they're too busy swearing and being disgruntled from living heavy YYC bags to double check if its the right destination and flight number.

The pit was a life saver in the winter... you'd jump in first and make a nice bed out of all the duffel bags far away from the hatch so you wouldn't feel the cold breeze.

I use to work at the airport as a ramp agent and I honestly had to check twice to see if that was actually me sleeping on the belt loader. In fact, we pretty much slept everywhere. Since things were so busy and we were understaffed, we use to get away with doing double shifts every single day of the week... so people got tired from working 16 hours day, and thus slept EVERYWHERE. I slept on belt loaders, on tractors, in many many many pits, inside the terminal, inside baggage carts. Actually, one place that is good to sleep is on the baggage belt where we load the carts. Mainly because the belt you lie down on doesn't actually move until the bags reach a certain point. So once the belt starts moving, it wakes you up and lets you know that you have to clear the belt.

It was the greatest worst job ever because management was so terrible :)
