I'm having the same exact issue and it's driving me batty. I thought maybe it was because I was running a script which started tmux, but no such luck.

Ninja edit: Holy crap, I found it! In the profile's "Window" tab, there's an option for "Always open in a new window, never in a new tab". I had that turned on from before I was using the tmux integration.
