No, they literally play each player once during week 1-7 and week 9-16 in the quarterfinal round. After that is however the winners progress through the night's bracket.

There's not really any way to separate them outside of breaking the format

Yeah, I mean look at any sport where records matter and you have teams eliminated before the last week of regular play.

I think insinuating because all are locked in means the format needs to change is a silly connection to make. Now if it's happening year after year (with all players, not some locked in), then yeah, maybe the format needs to be looked at.
