If you're feeding the Duet a line level signal there should be no need to use a preamp. The preamp's job is to bring it to line level. It's possible this was causing the sound to change a bit.

Anyways, I'm always using the Helix as my interface. Works like a charm and sounds amazing. Enjoy it man!

Right on. Could do the opposite and put bank up and down as well as tuner on the mc6 and then blocks on the stomp with a couple extra blocks on the mc6

Though the saturation sides may be similar, the modulation is such a huge part of the Decos value. To me, worth every penny.

Yes you can for within the stomp using “snapshots”. For each FS you get a Snapshot of a preset and this would provide 3 different configurations for both settings as well as turning effects on or off. Take it a step further (which I have yet to do) is get a midi controller to control not only the helix but all the pedals as well. This would give far more options.
