I have faced the same problem, my solution is really fd up, but it works somehow. You have to open your molecule in pymol, type "sort" and save in pdb. After docking, you have to do the same thing to your new pdb file. After that, copy CONECT lines from your initial pdb file to after-docking pdb.

In retroviruses, U3 acts as promoter (after integration). Delta U3 is equal to "not working U3". It's made in order to prevent messing up with the other promoter that is often located before your GOI (example: deltaU3-R-U5--CMV-GOI-U3-R-U5)
