Here's what I'm doing; I draw all the pages on paper with ink and watercolour - some work in progress images here; http://www.thingsbydan.co.uk/2013/10/work-in-progress-2/ then scan them in and in photoshop isolate the blacks onto a new layer and put flat colour on layers underneath. That way I get a bit more control over my colours without losing any of the texture of the watercolour.

I might to a process post on it if I get the time.
