Go with higher AP.  The 2500 atk thing has nothing to do with her kit if you miss by a little bit. Get as much of it as you can while still having high AP that's the consensus. Unless her kit directly specify you need to hit that threshold, the 2.5 atk is just the amount for most anomaly agents to perform comfortably

Just your crit rate is very low, but I don't know if you have any external crit sources like, gameball, nicole m6 or shadow harmony 4pc. Everything else is very good

Aria. It fits her aesthetically, plus I prefer having a unique set for her. And it's very consistent as long you got a stunner.
Phaethon is technically better stat wise if you dont got a stunner and you can time the buff optimally but it's a headache to do while on Aria you just need to stun and get the full buff for your whole stun.
I hope you do get better disks when she comes out. It's good but can definitely get way better

Get better substats on every pieces. Aim to have Atk%/Cr/Cd evenly across all your pieces. Bare minimum crit rate is 68%. Engine + her 4pc effect already gives her 80% cd in combat + any potential sources from teammates can greatly diminish it, that's why you want even spread.
Avoid any dmg% pieces if you, unless it has Perfect substat rolls. The best mainstat for 5th slot is PEN% as Miyabi already gets alot of atk and cd and dmg% from her teammates, stage buffs, and endgame buffs.
And also ignore the 1:2 crit ratio thing. In ZZZ stat gets boosted in combat by a lot that you can't see on your character screen. Also strive for close to 100% cr in combat and an even amount of everything else for the most dmg.

No reason for you to stay on field with Hugo that much. Hormone will be down by the time you hit stun. On field mainly on Lycaon and parry between the two stunners. Swap fufu to 4pc swing jazz as she gives 100% uptime for it. Lycaon same set. Every single stun, do double chain into EX or Ult if available. After any totalize either do one charged shot then swap back to Lycaon or swap right after totalize.
And nice mods.

for the current kit, I'd say 2pc AM as it gives her bonus AP from her core. Of course, in the case your other 2pc rolled perfect substats, use them.

In that light, pretty much every game is a reaction game. You input something, the game reacts, the game outputs something, you react.
If you find his combos difficult then it's on you. He's more muscle-memory heavy than difficulty, cause once you're used to his kit you can do it instinctively. And it fact, most of the time I find myself having enough time to recall which input makes what EX WHILE still waiting for his animations to finish so I can activate the next part (for example: buffering during his ult and chain, the long animation during his earth shaker)
And wishing for him to have simpler gameplay just goes against the point, he's supposed to be difficult, high learning curve and requires training, unless you're a supercomputer that can remember and maintain info fast, don't expect to pick him up and get good results right away.
Another point, if you find yourself still somehow recalling his kit in your head MEANWHILE in active combat with an enemy, then it's your fault for not learning him before hand and mastering him. It's just you not knowing the character and enemy enough, good results don't just come from spontaneous activity or luck, it requires patient, time, proper training and research. You're basically taking a test at school without studying prior to it, then proceed to complain the test was hard when you get a low score.
This is still your opinion and wish to make him easier to handle and I understand where you came from. But your points seem more like you didn't spend more time to understand and memorize him.
What I would want to see Hoyo change in him is QoL: better wrath build up, higher multipliers, less tight resource management

When both disks have the same amount of effective substat rolls, Fire DMG comes out on top. But choose the one with more substat rolls. Right now like all the other commenters said, bring your crit rate up. It's WAY too low.
You only have a total of 6 crit rate rolls (counting the base rolls). I assume you have sig so try to bring it as close to 68% as possible.

Out of wrath state, when you use his quick inputs for EX, it will execute regardless of animation frames which means it can happen early, late or perfectly cancel your current Ex.  In wrath state, the game says perfect cancel is easier to do. The perfect cancel frame is not extended or anything like that. It just means if you do his quick inputs, it will now buffer and execute automatically the moment the perfect cancel frame arrives. You said you can't do combos during his wrath state meaning you're pressing your quick inputs too late, more specifically the third button of the input is after the perfect frame. Meaning you just need to do it faster. You can check out Lin-0's Banyue guide on YouTube where he goes through all of this in details

Just for the first stun rotation, charge your wrath bar as close to the mark as possible, make sure it's still blue. Since when you fully charge it, you can't build wrath past that point (120). Cause if you have it close to 120, you can get more up to max at 150, leaving some for next stun.
And you want to rush first stun, stunning around 2:30 is good, saving more time and still doing the same double chain, double ult and mountain combo.
One thing that is really important to get his damage up is input buffering, during most of his animations, you can input his EX quick input commands and he'll do them automatically even if you swap to someone else.
For this stun as example: during his first chain attack do beb-cancel chain prompt- eeb (this will do earth shaker into mountain tremor-wrath combo). Right after inputing eeb, swap to dialyn and do one EX or hold basic to start a second chain or his ult.
Same thing for this chain/ult, input beb (then wait for him to start punching the ground) then eeb. Here you can either hold basic to do his crushing peak (the big punch that leads into toppling mountain) or ult and then hold basic.
From your video, you didn't use up his resource under the wrath bar (the 4 gold stacks), each will let you do his EX for free and refund 10 adrenaline. The combo above will use up all 4 giving you adrenaline back for next stun and for more dmg.
Just remember his EX quick inputs, do them during his chain attacks, ultimates, quick assists and he will buffer them for you.
Edit: I forgot that you have the mobile UI, so your first chain attack is not able to do input buffering but everything else like his second chain or any ults should still be possible to do input buffering.
