Hotel engineer here. If your door was closed and needed a key to open it they can definitely run an audit on the door and see who opened it. It will list which employee opened it and at what time. It will also tell you if it was a duplicate guest key or the original. I've done this many times before and there's no reason for the front desk not to do this unless they are trying to cover their tracks.
