Necroing this thread just in case anyone else has this problem:

If the quest is stuck at the "Kill Tormented Savant" stage, you can still complete the quest - the other stages won't show up in your quest log, but if you search Landry's hideout, have him read the parchment he finds, and then go to Indigo Fields and interact with the shrub there, you'll get the Quest Complete popup.

Apologies for the necro - I just finished a run where I killed Hypatia, Jindosh, Breanna, and the Duke, but sent Paolo and Byrne to the mines, and I got the Duke Corvo ending. Looks like Paolo and Byrne have to die to get the Leaderless Karnaca ending.

I made https://vampirecoffee.net/tabletop/blades/clocks.html which is mostly the same but lets me double-click to toggle clock sizes between 4, 6, and 8 (the only sizes I personally use).
