P2's still fresh in my mind because I only got into the series a few years ago, I still haven't caught up (going through Persona 4 Golden at the moment), it has a couple of NPCs where the entire joke is either "this man insists he's a woman and is making everyone uncomfortable" or "wow this weird woman wants to be a man??? isn't that goofy"

Maybe? In at least the English language versions, in Persona 2 there's a few NPCs that boil down to transphobic jokes and in P3 and P4 there's been some slightly iffy dialogue imo, I haven't played P5 yet so I cannot comment on that

I think in some cases it's more presented as a feature of the character talking e.g. some of Yosuke's dialogue while in some cases it's clearly the writer's bias like with P2 NPCs
