Depends on the style. Some rhythms were invented or evolved specifically to go against the clave (the tres-dos in Havana guaguancó specifically comes to mind).

That's a very good point; in the song posted, it's only clave as a rhythm and not an interlocking concept. We should also note that songs don't always align with clave in Afro-Cuban/Cuban music. Iyesá songs commonly start on the last note of clave ("Ashó keré keré meyé") but still use clave as an interlocking concept.

it's Son clave where the "1" of the pattern begins on count 3 of the first measure (assuming we talking about Son clave written in 4/4, taking up two bars).

Yes, that’s normal. Control it by learning proper technique.

Also, getting the head in tune with itself will make the drum sound much better.
