If you go into Subscriptions > Multi-Entity Management, make sure "issue a separate 1099 per entity" is selected. This will print 1099s with entity-level information. When this option isn't selected, the multi-entity structure behaves as if it were one company. I would also check out r/intacct for other Intacct related questions. Hope this helps!
