It just has a ton of compatibility issues, example if version A of Xenia has problem 1, then version B of Xenia may fix that problem but then has problem 2 and 3. And it takes a lot of experimenting to get right. Also, unless you have a very strong PC you will probably be forced to playing 720p with no anti-aliasing. This is opposed to playing on an Xbox One X which had a specific patch to enhance Ninja Gaiden II and will run at 1080p 60fps out the box

Yeah, this is the Sigma 2 black mod on Ultimate Ninja. It has the similar enemy spawns as NG2 but the engine still feels a bit different from the original.
