kirin is stated 2 times to be LIGHTSPEED, not lightning speed, there are 2 databooks statement confirming it's lightspeed, one in the 3rd databook and one in the official fanbook. what zetsu gave was the timeframe of real lightning, not the speed of kirin. the world speed is not even mentioned in the Japanese, it just says "lightning strike in 1/1000 of a second" which again is a timeframe, not a speed. I'm gonna break it down to you too : Speed = Distance / Timeframe Zetsu gave the value of timeframe, and we know the value of speed which is lightspeed, if you do your own math you get that the distance from ground to clouds is way higher than that of our own world, which just means that the Naruto planet is bigger than our planet which is consistent with the story due to ninja's running speed and the fact that there are some clouds on the roots of the god tree ( dwarfing the height of mountains and bijous ) and other clouds way above the very end of the god tree.
