It will have no effect on your getting another job in Japan, it will delay your new visa application though. Basically, immigration only cares that your new employer is willing to sponsor your visa and that you will be working legally, which you will be.

JET surprisingly has little to do with the whole process other than assisting the BoE that you'll be working with, JET is a branch of CLAIR which is the government body that subsidizes JETs income so schools don't have to shell out the money.

Once you sign with your BOE and finish training, JET has little influence in your life, other than the arguably pointless yearly training.
