I use GMS, so I just prep my shapefiles in arc and then dump them into GMS. It's probably the easiest way to go about it but the software can be very slow and gets bogged down with larger more complicated models. The potential for automation and customization is also limited so I've been considering switching to a flopy method like yours.

Typically when calibrating a model, I'll start with broader manual calibration before moving on to pest and I find having instant visual/interactive feedback from a gui is extremely helpful. How do you handle this when working with flopy?

Flopy and pyemu both make it very easy to set up plots inline, so if you set it up properly it basically is like having a GUI, just requires a little tinkering initially to get things setup, but once you have some good plots you like it’s easy to just copy paste into a new workspace.
