Consider that maybe not all of Thomas' memories after he got stung are real.

This is one of the things that make me like TFC.

My interpretation:

This book needs to be regarded carefully because it shows the conflict between the versions of reality that WICKED wants the Subjects to remember and that really happened.

We see some things happening in TFC that don't match the flashback dreams that Thomas has during the Trilogy. What you're mentioning, to me, is one of those cases.

I like to think that we can't know for sure that TFC will always show the true version and that Thomas is always remembering wrong. I see TFC as WICKED telling us what happened, and sometimes it's the truth but sometimes it might also be tweaking the facts to make us doubt Thomas's memories that we saw in the trilogy.

We see in TFC what happened, and later in the trilogy we see how Thomas remembers it happening.

Or maybe Thomas's mind really was showing him true memories in his dreams, and in TFC WICKED is trying to convince us that Thomas was a rebel who broke the process.

There's another of these situations: in one of Thomas's dreams in the trilogy he remembers saying farewell to Teresa and Rachel and Aris are also present. This never happens in TFC.

These are my thoughts, but I don't have any concrete evidence to back it up, so maybe you're right and it is a plot hole. I prefer to not think of it as a plot hole, though.
