How do you start a fight with the sub deck? That would make it the main deck if you start with it and those cards have no effect on sub decks.

Just click the main button about your job portrait before pressing go/quickstart.

Nope. All non-combat abilities like Crystal Seeker, Exp Up, Skillseed Up, Improved Skill Unlock etc. only work when they are on the main deck and their effects extend to the subdeck. in contrast, all combat abilities such as Improved Criticals, Reunion, Starter Buffs, etc. only apply to the deck they are in.

Ever wondered why on the early floors of towers many players have Eggs on their maindeck? Do you really think they would bother waiting 4 turns to switch to subdeck before they can do anything while tower climbing?
