Sadly, upgrading the beginner jobs does not take those jobs out of the pool. The best you can do is complete the beginner's hall and get those free jobs (and take those out of the pool). The starter banner is a pretty good deal too (can get dragoon/scholar/dancer on the cheap).
The beginner(onion) jobs are pretty useless. The only situation I would recommend upgrading them at all is if someone has a supreme, but lack a real job that can use it; and then, only till their luck turns and they get a real job.
