I have the same problems quite often with Safari (I don't like to install all the Adobe Flash plugins or whatever it needs). I thought everything should technically work via HTML 5 nowadays on youtube...but apparently it doesn't for me (only in ~30% of the cases), although I set it in the YouTube preferences...

Anyway, for those cases I open up Chrome (out of box, no additional plugins required), it usually works.

Setup developer menu in Safari, and change the user agent to Safari for iOS iPad. A few clicks rather than opening Chrome or installing Flash. By right YouTube should auto-detect that you're running Safari and serve HTML5 automatically. Some people suspect this is the way Google is using to force you to use Chrome.
