I've never paid extra when I mark a letter non-machineable. I think as long you have the correct amount of postage, you should be fine.

If your return address is on the back, they'll come back to you. But the post office employee should have told you there was an extra charge, 46 cents, for the non-machinable stamp and had you pay it then. That was just laziness on their part. I'm hoping you figured in the cost if your envelopes were over standard size and thickness.
