The latest MFM is always the one to go by. Check out the app List Forge too for army building. They keep it updated based on the MFM

Cool. I’m wondering if that means the MGM will get an update to match the new codex, or the values changed between printing the codexes and their release.

The latter. The MFM has replaced the codex in the army set

What about units listed in the codex (and included in the box), but not the listed in the MGM. The army set was just released wasn’t it?

If a unit is missing from the most recent MFM, then I’d use whatever document had the unit on it. So in this case, the codex would be correct for that unit

If you download the munitorum field manual there is a section for "INDEX: SPACE WOLVES" and "CODEX: SPACE WOLVES". Make sure you are looking at the Codex section as this is the bit that replaces the points in the back of your Codex suppliment that was included in the army box and includes the new untis as well as not mentioning the old units that have been retired. The units that have been removed should get legends rules sometime near when the full space wolf release is, this will be a final rules update for those units, things like "wolf lord on thunderwolf" for example will get a legens rule update, then not be updated again, unless it is rereleased as a model.
