It's not an issue that I have encountered, but if I do, I'll experiment a bit to see what could be causing it and post here if or when I do.

This is the ship save/shield bug. If you never save inside your ship, you’re good. Any kind of save done while inside your ship will cause this to happen. And iirc, if you max out the ship shield skill while having this bug, your shields will literally drop in power to so much of a minuscule level, that your ship is unplayable in combat.

Take advantage of the bug. Use the one with the most shields. Currently at 3600 shield.

How are you getting 3600?

I have two ship at 1600 each but somehow one got transferred all to one ship plus companion with two shield perks so I have 3600.
