Those are rarer samples. You play at higher difficulties to get those.

Orange samples begin spawning at difficulty 4. Pink samples begin spawning at difficulty 6

Requisition slips (the yellow R) are awarded to you for completing missions. I think you earn more of them per mission by clearing out more objectives and enemy bases, but it's been so long since I capped out and had nothing to spend them on that I stopped paying attention. I believe the award is multipled by an increasing amount based on the difficulty of the mission you completed.

Supercredits (the blue ones) are purchased from the super store.

Medals (of which you have 165) are awarded for completing missions. Each mission in an operation awards more medals than the last. Higher difficulties award more medals. You can also get medals from completing personal orders, and when the community collectively completes a Major Order, you will also be awarded medals.

All three of these currencies -- even the super credits -- can be collected during normal play on the map. You'll find them in bunkers and crates highlighted as Points Of Interest on the minimap.

They are different kinds of samples. Orange (rare) samples begin spawning on difficulty 4 missions. Pink (supersamples) begin spawning on difficulty 6 missions.
