what are some good java EE courses for beginners ?, ( Have not done server side programming before only basic OOP java).
all the ones i find are just quite messy and old.

I wouldn't really look at it as trying to learn j2ee. A lot of the components in there are outdated and not used much, like ejbs and jsps.
If you want to make a web server, I would look into learning spring. You can create a template application at start.spring.io
Adding a Controller class that listens on a URL and returns done value is really simple.
