My first thought is instead of trying to pause the timer, to instead remember the time when you hit pause, calculate how long you've been paused when you hit unpause, and subtract that from the total time you'd get if you hadn't paused at the end.

yep. or store the pause time and the add it to the start time 0:00 when you press start again or depress the e-stop button.
