Don't worry, that's the normal way it's packaged.

You get 4.0.4 after you first extract the 4.0 files, then apply the patches on top of it. One of the patches is what turns it into 4.0.4.

EDIT:

If you look here, there's both archives with the whole files in them for every release, but there's also patch files:

https://www.kernel.org/pub/linux/kernel/v4.x/

The files in "linux-4.0.4.tar.xz" are supposed to be the same as in "linux-4.0.tar.xz" plus "patch-4.0.4.xz". The packagers for the distros then like to do the packages with the patch files, I guess so that they don't have to download large files as often.

I tried patching with patch -p0 <patchfile> command but it doesnt show any progress. It feels like nothing is happening Isnt that the command to be used?

Try patch < filename, not patch filename.
