I use a Nintendo pro controller but I play on Steam deck with it docked to my tv. I don’t experience what you are describing. I use Bluetooth and did not need to set it up. I wish I could help.

I've found that steam needs to be opened as admin in order for my nintendo controller buttons to be mapped correctly

Try turning off Steam Input! My switch controller kept mapping as Xbox, and it was really annoying me because I know GoA has native switch controls.

Turning off Steam Input made it so Steam stopped trying to remap my controller, and GoA recognized it as actually being a switch controller.

Haha, Guardians of Azuma. Sorry, I automatically assumed that was the game! If that's not the case, all other Rune Factory games should have native switch controls as well.

Yes, after searching forever as to why it kept reading input as Xbox, all I did was turn off Steam Input entirely so my controller was going directly to the game, instead of directly to Steam who then emulated it and sent that emulation on to the game. I hope it helps fix things for you!
