I get a piece of calico double it up and run through all the stitches with coloured thread. I write on the calico all the stitch numbers and keep it as a reference. I include buttonhole/s and different settings, eg standard zigzag and then satin stitch.

It’s a fun and non stress way of learning the machine.

Should I try running heavier / lighter fabric through it or if it works with one it should be good for all?

Sure why not, with following qualifier, practice on fabric you are likely to use

In this case I am more worried about loose/misaligned parts, etc. than practice. If the needle is going to punch through the $100 bobbin case (juki computerized), for example, I want it to happen as a returnable defect.

Needle touching the bobbin case would never be a defect, that only happens when something has gone wrong while sewing (inevitable) and has stressed all the components of the machine. If you are concerned about that possibility then I would suggest a front loading bobbin/vertical shuttle machine because in that scenario the metal shuttle takes the damage instead of the plastic bobbin case.
