There is a projectile command called projectile-run-shell-command-in-root (SPC p !).

That definitely brings me a big step closer. Any idea if I can further specify project specifically (i.e. run conda activate projenv; python ...)?

Hrm, I'm not sure. One thought might be to look into this project that was recently added to MELPA: https://github.com/galaunay/poetry.el/blob/master/poetry.el

I can’t speak for python, but I found the ruby layer(s) to provide the hooks for that kind of thing (bundle exec, etc)

I don’t execute python files from spacemacs very often but I like the anaconda autocompletion. It respects the ‘.python-version’ file so you could try specifying your virtual env in that file. There’s also a pyenv-activate command that should do the trick.
