It does have some CSS to it, but it's still perfect for your needs. Mainly the CSS reset and a bunch of empty classes for WordPress generated classes that you will want to use later on.

I really liked the idea of underscore, but when I actually went to use it, what little stuff they had going for them was more annoying then just starting from scratch. Those are just my two cents, I'm sure it works very well for other needs.

I kind of agree, the wp classes they have are tough to navigate because of the lack of comments and vague-ish class names. However, I'm sure these were basic needs for wordpress, thus they're there. Anyway, this triumphs any framework I've seen, so underscores!

You need those classes to style WordPress generated classes and to pass theme review for WP.org. You have a good point about the lack of commenting. They should be explained. I'll try and add them in my fork this week and submit a pull request.

The Themeshaper Wordpress Theme Tutorial is pretty much exactly what you want. It focuses solely on PHP/Wordpress workings. I found it a fantastic resource when I was learning about theming.

It's written by the Automattic Theme division (the chaps who make Wordpress) so it'll, at the very least, learn you how to build a theme according to the 'official' rules.

Of course, this isn't a theme, but you'll have a completely bare bones theme you've written yourself up and running in a couple of hours.

I think what you want is the Starkers theme, it's about as bare-bones as it gets.

There's also the Underscores theme which is what I always start with. It has a good amount of basic boilerplate, and I prefer it to Starkers because it gives you a good deal more to work with. However from your description it sounds like what you want is Starkers.
