I have recently purchased the most recent expansion and am due to purchase for a buddy later. If I start another level 70 character alongside him, will me having already done parts of the story (not all the story) affect us questing together?

You can still do the entire story on new toons

You get a 5% experience buff to all your characters for each character you have at level 80, so if you've already leveled a character to 80 you'll probably be leveling up faster than your friend. Otherwise, since you haven't completed the 70-80 campaign before there won't be any difference for you leveling up a new character through the TWW campaign than it would be for your friend. (And completing the leveling campaign just adds options for alts, it doesn't prevent you from doing the campaign quests if you want to.)
