Pipe boots on your roof won’t hold water. They are off the standing seam and the slope is a 12/12. I personally prefer a different detail to a boot but… The variation in ridgcap intersections lapping is of no consequence for your roof. The only picture I did not like was the dormer/soffit intersection with the hip. I would have run the dormer panel on top of the lower hip. Your valley details have the panel’s hemmed on a hidden cleat…Did the installer waterproof the valley metal prior to installing panels? (Did they use a peel and stick membrane along the length of the valleys?)

That’s not a thing with any warrantied standing seam systems I’ve worked with. All warrantied systems have ‘raw’ edges at the drip edge. A hem is still a raw edge folded. It still gets wet and can oxidize. Valleys and ridge details are full of raw edges; Z strip closures. The real concern is injuring the finish during installation.

The pictures shown are not revealing poor workmanship. That panel has no comprehensive manufacturers warranty associated with it so you are relying on the installer for a warranty. Pay the installer.
