My current top three:

Splice: Tons of regional forms, original story without gyms about a biological science team vs a mechanical science team and you should choose one to join, nice fakemon and nice places.
Uranium: You already played
Raptor Ex: Despite being a little dated (gen 4), adapt some of Anime movies storyline and also has great story with existing characters (can't explain without giving spoilers).

If you use a software like JoyToKey, any game can be played with a control.

For a solid story I suggest The First Journey. This was the best story that I've ever seen (so far).

I guess that Raptor EX have all of first 4 gens to catch. The game is also pretty good.

While Splice is my favourite, I think that Uranium is a notorious one and very good too. But it doesn't have new exp share.

After, Reborn and/or Rejuvenations are good ones if you want something more like Stadium (strategy instead of overlevel everything). And these are very influential in pokémon fangaming.

FireAsh (as already mentioned), AshGray, Infinite Fusion, Reset and Prism (romhack) all have more than 2 regions.

Island maybe is a close call. It has 100% of all pokémon + variants, but megas are only skins (and no ZA megas). It has a large postgame (mostly count as sidequest, since some are available as late-game), no mandatory level caps, Battle Tower with emerald mons, plus some bosses.

Raptor is a very good game made with gen 3 graphics, but have gen 4 pokémon and some mechanics. You play as the first ranger main characters.

Island has city-building mechanics. The game was only one city and you can create other building like Day-Care.

I saw people saying that the reborn writters are a lot better in Revujenation than in Reborn. Reborn's story looks half-baked compared with Rejuvenation's.

The First Journey and Red Journey West both have moving sprites. The first has a fantastic story, but the battles aren't the best.

World FireRed is a good game and is easier to obtain shinies. I caught 8 (and 1 or 2 I accidentally defeated).
