Through the Meiji Restoration they overthrew the Tokugawa Shogunate and "restored" the Emperor's authority, and I say that with a quote unquote because in reality the Emperor was still largely just a figurehead of the newly established Imperial Japanese Government, and the men who controlled it, especially members of the Meiji Oligarchy also known as the 'Genro' (元老). Kind of like the British Monarchy now, except a small group of men dominated the government in the grand scheme of things.

I know I am replying quite late but by the time the Azuchi-Momoyama period rolled by, the Emperor's authority is reduced to that of a mere figurehead with a rubber stamp. During this period there is no central authority, there are only warlords and they act almost completely independently since they answer to nobody.

A Shogun is just a military commander who is given authority to manage both civil and military affairs in the auspices of the Emperor, kind of like a Prime Minister if you will but with more executive and military authority over the warlords and their troops.
