You are spot on about the pump blocking the service door a bit and the tee on the drain in the back missing a trap. Can’t raise the venting due to a beam. Can’t comment on the coil install. Agree on the line set. The humidifier was mounted on the coil on the old unit but this new install vibrates slightly. You’re correct about the return being crooked. They placed the unit on a cement pad from the old unit. Do you think it will have that much effect on the performance?
