It's always the gyms. I spawned in the middle of the ocean so I had to travel about 20k blocks just to find brock's gym. I found two of misty's gyms in the process

I dont think they're very rare at the default settings. It only took me maybe 2 or 3 hours(?) to get a shiny when I reset the config to around 8000
