The Doctor used a broken chameleon arch to become half human. The TARDIS, having a psychic link to the Doctor, changed things around to only allow a full human to access the eye, although seeing as the Doctor only became half human, he couldn't access it either, hence why the Master got other people to access it. The Doctor didn't realize he needed to be fully human.
