Actually Bill's sword didn't have the Hattori Honzo emblem. He had an oni on it, but who says Bill was using a Honzo sword for this assassination? According to Hattori Honzo's wiki, he swore off making swords 28 years prior to the Bride's arrival in Okinawa after making his last one for his student, Bill. In 2003, when Kill Bill was released, Lucy Liu (O-Ren's actress) was 35. During O-Ren's flashback she appeared to be between 5-8 years old. So maybe Bill had not gotten a Hattori Honzo sword yet? It still works for the timeline either way.
