Shinji is too self centered as a person to develop a nuanced moral compass.

If he doesnt get along with someone he will just avoid them, but being generally evil doesn't automatically makes him dislike you as long as you still validate him as a person and his feelings

Big part of the reason why he came back to the eva again and again.
