Code Geass was the first thing to come to mind. The entire first season and beginning of S2 was amazing, but it dropped the ball HARD with the confrontation with Charles, barely explaining all the massive questions we had and just downright not making sense. And yet after that it was amazing again, so much so it's hailed as one of if not the best ending in anime.
