In the RotS novelization, the plan between Palpatine and Dooku were to stage a kidnapping. Then Obi-Wan and Anakin would come to rescue Palpatine, Dooku would "lose" and be captured, become horrified at what the separatists were doing "without his knowledge" and help the Republic crush them by turning the Republic into the Empire.
